Finalizing Renders With Paint Layers

How do you put the final touches on a render, or spot fix small issues? This is always a problem, and its especially complicated with NPR styles that need to avoid looking too 3D. My latest project experimented with rendering the passes of my shader out separately, then recombining them in a new file as textures. This allowed me to get the best of 3D, compositing, and a digital paint layer stack to make corrections and add new elements that Eevee doesn't support.
