I hate the Substance Painter. Or I'm just jealous because Blender does not have such ability.
Good technique for simple objects with just a couple of colors.
However, if you have a more complex model where one color needs to ID a number of differ objects then you need to make sure that the blue, for example, is the exactly the same blue. Any variation will result in a different ID in SP.
If possible, then, try to use the exact same vertex color you chose to ID every part of the model that will have the same material in SP. If that isn't possible, you should record the color values so if you need to add more objects to a specific previously used vertex color, you can enter the values and continue to add that color ID to your other objects..
Like I said, any color variation will end up as a different ID in SP. For example, you may think the blue vertex color you are using looks the same,, but it's value is not the same then it will be a different ID in SP.
Color ID is the way to go in SP as it makes life so much easier. Just make sure all object that will have the same material have the exact same vertex color by RGB value.
seriously? You can't make in blender an ID COLOR MAP from material color?
In painter, make sure to select Vertex Color as source, mine defaulted to Material Color
