Can I apply specific Material to specific Object by material/object name stored inside file.blend file:
for example:
blender -b file.blend -f 1 -object Cube -material wood
Sorry, but that is not supported. Hopefully it will be, but currently the command line can only be used for rendering and debugging purposes.
