Did you know that Blender is amazingly good at camera tracking? You can even use not quite contrasty spots in a spontaneously shot video as markers.
Here's some HD footage of a UFO.

Very nice. I like the organic look of the spaceship.
Or is it a giant bacteria? ;)
I always have a difficult time tracking and have to hand track all the points. Am I doing it wrong or is it the entry-level HD video camera footage? I always extract the frames to PNG first as this seems to help but can't help wondering if the resolution of the sensor is the key detail.
I've had the exact same problem, and I'm fairly sure the quality of the footage is the main problem. Whenever I use my own videos (shot with a smartphone or a medium-quality camera) I ended up having to hand track the markers. I used high quality footage a few times and worked no problem.
The key factor might be the camera. What camera do you use? If you think it might be your workflow try Sebastian Koenig's Track Match Blend DVD, it worth its weight in gold. The DVD is pretty much outdated, but he is making a new release in Blender Cloud.
